Yes but only use the rm /etc/apt/sources.list.d/ntop.list as root, there is no need to recursively (-r) remove anything as it is only a file not a directory which needs the -r and the force removal (f) is not needed either. Both of those items are simple files that contain the sources that apt will contact upon updating when you use that command that showed the original warning to you about the key.
