Not at all, apt is very robust. If you use stable Debian and have not foreing repositires in your sources.list, you hardly can disorganize your system with apt.
libdvd-pkg is in the contrib repository since it, as part of the installation procedure, pulls in and compiles components that are not in Debian's repositories. I imagine this is done as a legal workaround in terms of distributing binaries that cannot normally be distributed legally.

That being the case, there are things which get installed to the system which apt may not track or have any capacity to remove.

Sorry I cannot identify those conponents right now, as the computer I had installed libdvd-pkg on is a several hour's drive away from me.
